ERROR: no heartbeat

Hi all

I had a beautifully running cryosparc installation, until my student told me that he ran into this problem:

for which the solution is clearing the cache folder (cryosparc/run/cache), shutting down cryosparc and restarting it.

I did that (also rebooted the machine for good measure), and now cryosparc status reports:

However, I’m now getting this problem with a ‘no heartbeat’ whenever I try to launch a job.

AttributeError: 'numpy.ufunc' object has no attribute '__module__'

It looks like it needs some python module that isn’t there… Maybe I deleted it from the cache folder? How do I get back the numpy modules that are no longer there?
I wasn’t the one who installed cryosparc on my current machine, so forgive me if my questions are a little uninformed.

Not sure of the origin of the issue except that it looks like cryoSPARC has got confused about which numpy it should be using, but you might try a forced re-install (https://cryosparc.com/docs/reference/install/#forced-update) and see if that fixes the issue?

@olibclarke The link you posted will only work in v2.5+
@ekellogg, the issue most likely is that your python installation (which comes with cryosparc) has been updated accidentally, to a version that is not compatible with the (now old) code in cryosparc v0.6.5.

My memory of v0.6.5 commands is rusty but I believe this should downgrade numpy back to the working version:

eval $(cryosparc env)
conda install numpy=1.11.2

Hopefully that will work. I would however highly recommend installing v2.5!

oh goodness! Thanks for the reply @olibclarke and @apunjani. I have been meaning to upgrade to v2 for a while now, maybe this is a good time to do so!

You should def try it! NU-refine and local refinement can make a big difference for little flexible things! :slight_smile:
