Volume align tool that includes e.g. half maps and all masks

I ran into the following issue and wondered if this would be possible to implement.

I have multiple datasets with the same complex bound by different interactors. My first dataset was processed 2-3 years ago in C1 symmetrie and I was able to resolve all parts to high resolution after 9 focussed refinements combined with 3D classifications for some parts. This I used to modell the local refinements stitching it together to a Frankenmap and -model.

For further datasets I started refining in C3 with symmetrie relaxation. This would have been ideal for the first dataset as well, but due to the extensive local refinements, classifications and complicated masking approaches, I am a bit reluctant to rerun everyhting in C3.

Consequently, the maps of the first and later datasets (aligned to C3 symmetrie axis) are not aligned. I really appreciate when I am opening published maps and do not have to align them first and I would like to return the favor to people that will have to deal with my data.

So I started playing around with the symmetrie alignment tool and the solutions found here:

Using Oli Clarkes script, launching two seperate volume alignment tool jobs for rotation and subsequent translation, I can rotate all subvolumes using the same rotation matrix. Manipulating the mrc header, I can even compensate different boxsizes.

The problem is that the passthrough volumes (half maps, sharpened maps, fsc and refinement masks) are not rotated and I do not see an easy way to do so other than launching these jobs for every Volume/mask of interest.
Therefore, the functionality to use the volume alignment tool to automatically rotate all "passthrough” maps and masks would be great.

Until then, maybe someone knows a workaround?

Thanks Lorenz, This is a totally sensible request. Align 3D maps was updated to have such behaviour, but unfortunately Volume Alignment Tools didn’t receive the same update. We have triaged this suggestion!
