Subtraction mask - NU output volume.mask_fsc_auto.F

I am trying to find a way to use the output from NU Refine. In the current stage, I can’t see the volume.mask_fsc_auto.F. as an output from my last refined. The resolution is around 3.4, but the map is still not particularly good. I am trying to do a Vol tool job and create a subtraction mask. What are the correct steps before reaching this stage? I apologize if this sounds basic. Help explaining this process would be highly appreciated.

Before I start suggesting things, can I ask a few questions about what you’re trying to do and what you’ve tried so far?

  1. Why are you interested in particle subtraction? Put another way, what do you expect to happen after you’ve successfully performed subtraction? I ask because there might be easier ways of doing the same thing :slight_smile:.
  2. What is the size (in kDa, approximately) of the region you’re subtracting?
  3. What is the local resolution of this region (by eye, or using Local Resolution Estimation)
  4. What is the size (in kDa, approximately) of the region that will be left over after subtracting?
  5. Can you see the region that will be left over in your current maps?
