I’m trying to reproduce results based on the Kim, Li and Clarke paper on HR-HAIR. In this paper, when using this job, they ask for several classes for the HR-HAIR job. In cryoSPARC v5 for the Homogeneous Ab initio Reconstruction, there is no such parameter. Could you give me more advice on how to perform this kind of jobs ?

Hi Pierre, we were not using the ab initio refinement job, as it did not exist at the time. We were using regular ab initio reconstruction, with parameters as described in the paper.

Out of curiosity, did you try to use the ab initio refinement job with the same particles? If so, did you see an improvement on the maps or is it overall the same? Thanks
similar, ab initio refinement just has the convenience factor that a gold standard split is maintained internally, minimizing overfitting
