How to get a density from local refinement?

I have a question about local refine job.

I have created a mask as provided method in ‘mask creation’, and I excuated a local refinement.

The paramters of job as followed:
'init_r_extent ’ / 'init_s_extent ’ = 20/10, 10/5, 5/2.5, others are default.

The all map result shows that density seem to rotate around the area of mask, and the density of mask area seems to have a shell wrapped around it.

Mask handling (volume tools):
threshold = 0.09 (counter level = 0.079).
dilation radius = 6.
type of input/output volumn = mask.
other are default.

Does anyone have advice to my local refinement?

How big was your mask, and what was the soft ege? Looks very small.

best to have at least ~50kDa inside the masked area and larger is better, job will work well only if the contents under the mask are decently well-aligned beforehand (not great at collapsing large sweeping motion or compositional heterogeneity). I think it’s wise to try the same job with 4 or 5 masks representing the span between smallest region of interest and entire particle, if any seem to align particularly well then those particles can be used as input for the next, smaller mask job. recenter both shifts and rots after each iteration. make sure in addition to 6 dilation, the masks have padding (soft mask).
