In the new version of Homogeneous refine in 2.12.4 I am getting strange looking fourier slice images on iteration 0:

Thanks for reporting this - the new version of refinement now is more memory-optimized, so fourier-space versions of volumes are only stored as hermitian half-volumes, causing the plots you see. This is not a bug (i.e. all results are correct) but we will revert the plots to be more similar to how they were in the past.
