I would like to display my 3DVA results as colored map according to one dimension of the variability. I wasn’t able to find a way on how to do this with ChimeraX. I would appreciate you help
You mean to color each map by the variance of the set of maps along the component - like this?

not this way - this is just showing the variance, for which a negative value wouldn’t make sense. You could also color by the actual component volume (which you can download from the 3D-VA job in cryoSPARC), which will work so long as you didn’t downsample or crop the per-frame volumes in 3D-VA display (otherwise the volumes will not match)
