Looks to be Nyquist-limited. Is your pixel size ~3.3 Å? You can find more background information here. Perhaps a re-extraction with less aggressive Fourier cropping will help.

My pixel size is 0.8 and I binned it by 4 while extracting from micrograph, I will bin by 2 or no binning while doing refinement and see what happens, Thank you!
@Nishat1 Binning increases the effective pixel size and lowers the Nyquist limit; the FSC flattens when you hit that Nyquist cutoff. Don’t over-bin (e.g., 4×) unless your box size and sampling still cover the resolution of interest or you need to save memory/CPU
