Start over, correct gain, denoise & blob pick on denoised micrographs would be my recommendation!

I guess the 2D was shown in one of the deleted posts.
The patterning on the micrograph at import should have immediately set alarm bells ringing that the gain was flipped/bad.
Also, from the example micrograph there is a lot of optimisation for picking which can be done. A lot of the picks are quite off centre.

Thank you so much! Hopefully this time I can get better results 
blob pick 20 micrographs. generate 2D from that. use these (AWFUL, sometimes circular) 2Ds to do template picking. you will note that regardless of 2D quality, the picking will be much improved and without bias. this whole process takes 5 minutes, I do it at the onset of every data collection in Cryosparc Live
