Is it possible to use multiple topaz models to pick particles? I have two conformations of my protein, and each topaz model is preferentially picking one conformation over other, not perfectly though. they are contaminated with the other conformations.

You can train multiple models, do multiple picking runs and then combine - just be sure to be precise about cleaning up potential duplicates!
Will it be enough to remove duplicates during 2D classification or do I need to do something else?
During 2D is often enough, but I usually do a round of “remove duplicates” (the dedicated job) using a distance of ~50% the particle diameter. If any have recentered and as a result have effectively duplicated, this will get rid of them. Of course, if no particles are removed, then that’s good too.
