Using less patches may help… What does it look like if you just run with 3x3 or 4x4 patches?
If this image is representative, it is also possible that discarding the last few frames (after ~16) might be worth considering, as this is where motion gets particularly bad.

As @olibclarke says, fewer patches might help. The last few frames look like the hole might have melted, as that sort of speedup can happen then.
What does the micrograph look like that goes with that motion plot (if you can show it)?
