Hi, after NU refinement (3.54A), I did a local refinement with a mask. However, the resolution increase to 4.46A. I attached my result here. I used the default value. I’d really appreciate any suggestions on this.

It’s hard to say what might be going on without some additional context. What’s the mass of the entire particle, and how much mass is covered by the masks for NU refinement and local refinement? If the mask you used for local refinement is too small, that can cause the alignments to drift away because there isn’t enough signal in the mask to align to.
Additionally, if the local refinement mask was on a flexible part of the particle, the resolution would naturally be worse than the overall resolution of the particle.
Could you share the maps and masks you used or provide some further information?
