We are running local refine of overall structure to push relolution,but there is a error.

There might be a mismatch between the box sizes of the input map and mask, respectively and the older version of local refinement that you are using does not support such a mismatch.
You may either ensure that the box sizes of input map and mask match, or try a newer version of CryoSPARC local refinement.
