I am having some issues with the Filament Tracer in CryoSparc v4.7.0.
I noticed it doesn’t detect the filaments properly, rather choosing areas next to filaments rather than the filaments themselves. I have tried playing around with the hysteresis thresholds, but don’t see much improvement. I have also tried using the Filament Tracer job with Manual Picker-based 2D class templates and also template-free tracing. Maybe someone has a suggestion what I can still change or try out?
Have you tried to use a smaller setting of filament diameter? For my experience, it will help a lot. Actually, I don’t know your pixel size, but it seems that the diameter of filament in the micrographs is smaller than what you input currently.

In addition to the suggestions from @niu, it would be worth posting your Diagnostic plots from the filament tracer. These are produced for the first 10 micrographs, and should be visible if you navigate to the Event Log’s “Checkpoint 1”. These plots show us each step that the filament tracer does in detecting filaments, and can help identify whether the issue is with the diameter, the templates, or the tracing parameters.
