I noticed that there is a huge amount of data in various “imported” folders. I always thought cs creates only symbolic links, but I have raw data in these folders. Is it save to delete them directly?
I see that the imported files have a 21 digit prefix. If I need to run a job that needs these files, like motioncorr, could I simply restart the import job? Or are these prefixes necessary to keep?

You are correct in that CryoSPARC imports data by creating symbolic links. Is it possible that in your specific case those symbolic links were dereferenced during some data transfer or other management of project data?
The 21-digit prefix is used to trace the origin of the data during downstream processing. This information is relevant, for example, during local or reference-based motion correction. This information, if deleted, could not be recovered by merely re-importing the movies. It may be possible to re-establish links between (hypothetically) re-imported movies and (downstream) particles by separately reassigning those particles.
