Run a Non-Uniform Refinement (Refinement 6) using the re-extracted particles, with the same settings as your best refinement from section 12, and compare the reported resolution, map quality and connectivity in the extra-cellular domain.

Let’s get to the bottom of what has happened here! It would be great it you can provide us some more information so we can figure out what is different in your workflow compared to our case study:

  1. number of particles in your refinement
  2. reported resolution and cFAR of the refinement before re-centring
  3. images of the real space projections and aligned real space projections from the Volume Alignment Tools job
  4. image of the real space slices from the refinement after re-extraction

Please ensure that the 3D volume input to the refinement in step 13 comes from the Volume Alignment Tools job so that it matches the aligned particles. Thanks to your query, we have revised the text in section 13 to avoid any confusion at this step.
