did everything normal, getting empty classes in 2D. Weird.
I have actually seen this twice now, and the only times have been since using cryosparc from the start (import movies etc).
Any idea?
Do you have the “Circular mask diameter” parameter set? If so, try unsetting it (set to None), or set it to a smaller value. I have seen this in the past, but only when this parameter has been set to close to or larger than the box size of the particles. Seems like a bug.

What version of cryoSPARC are you using? This has been fixed in cryoSPARC v2.12+
