For completeness, one way to re-integrate RBMC into this workflow would be to add the following steps immediately after step 4:
- 4.1) Generate a softly-padded mask using Volume Tools on the output volume from step 4.
- 4.2) Run RBMC using the exposures & particles from step 3, volume from step 4, and mask from step 4.1
- 4.3) Run Local Refinement using the output particles from step 4.2, volume from step 4, and mask from step 4.1. This will give us a volume centered on the region of interest, and a stack of particles aligned to that volume. This is necessary because after RBMC, particles are no longer in precise alignment with the volume.
Now, step 5 can continue using the output volume from step 4.3 instead. Step 6 can continue using the mask from step 5, particles from step 4.3, and volume from step 4.3.
