Built-in HAIR half-maps with opposite handedness

I am using the built-in Homogeneous Ab-Initio Refinement job for the first time. It appears that my resulting half-maps have different handedness. Does this negatively influence downstream Homogeneous Reconstruction or Local Refinement jobs? My reconstruction and refinement jobs have given me poor results thus far, and I am unsure if the handedness is the issue, or something else. Running HR-HAIR as described in Clarke’s preprint has worked amazingly for me in the past, but I am struggling to get the comparable results from the CryoSPARC implementation.

Yes if the half maps have different hands that will definitely cause problems downstream!

You can run the half jobs separately and then manually align & generate the half sets, it requires a small amount of scripting but is fairly straightforward
